I usually sort them by genre first and then within each group arrange by author last name. That way if you are looking for a specific title you can narrow it down pretty quickly. For the mixed sizes it helps to keep taller books on the ends and shorter ones in the middle so the shelf looks balanced. You could also group by color if the visual look matters more to you but that makes it harder to find things later. If you have paperbacks mixed with hardcovers I would recommend keeping them on separate shelves if possible since the height difference can look uneven. The bottom shelf is good for oversized books that do not fit anywhere else. Adding a small plant or a framed photo at the end of a row can break up the lines nicely without cluttering the space.

The main thing to check is that your saw blade is sharp and that you are using the right type for the material you are cutting. A dull blade will cause burning and splintering no matter how careful you are with the feed rate. I would also recommend making a test cut on a scrap piece first to confirm your measurements and fence alignment. For the joinery you mentioned I think a simple dado joint would work well for the shelves since it provides good support without requiring complicated hardware. Just make sure to account for the thickness of the material when you lay out your cuts so everything fits together properly. Sanding in stages from coarse to fine will give you a much better surface before you apply any finish.
